Yes, a booking website can take a part payment at checkout and collect the balance later, but whether you can offer it on a particular booking depends on the supplier behind that product.
The split works most comfortably on things where the money is not owed to anyone else on the day of booking, such as your own tour packages, hotels on a rate that is paid at the property, or a holiday you have put together yourself. Airline tickets are usually the difficult case, because the fare has to be paid and the ticket issued within a short window or the seat is released, so many portals simply do not offer part payment on flights. Some suppliers allow a hold for a short period and others do not, so this is worth confirming supplier by supplier.
Where it is allowed, the system records the full amount owed, takes the deposit at checkout, and keeps a balance due date against the booking. The customer gets reminders as that date comes closer, and can pay the remainder from a link or from their account on your site. You also decide what happens if the balance is never paid, whether the booking is cancelled automatically or passed to your team to chase. Charging a saved card automatically for the balance is a separate question, because that depends on your payment provider and on the card rules in your country.
Before you advertise deposits on your website, ask your payment provider what it allows you to store and charge later, and check which of your supplier agreements really permit a later balance, so you are not promising something one of them will not honour.
